Virtual Host redirection issue (AWS Lightsail Bitnami LAMP Stack)

Description:
My domain and subdomain loading up files from two different paths were working correctly until I renewed the SSL which was expired after its 90 days validity. I had 2 virtual hosts - first for the main domain i.e. mydomain.com showing files from 'htdocs/main' and second for the subdomain i.e. myapp.mydomain.com showing files from 'htdocs/proutil'.
TD;LR
Calling up mydomain.com is showing Welcome to Bitnami page instead of loading files from 'htdocs/main' directory.

Please help asap

Thanks for using Bitnami LAMP!

I have checked your domain and subdomain and it seems they are both working fine now, showing valid SSL certificates. Were you finally able to solve your issue?

It's working now because I had to make changes in the bitnami.conf file. I had to append the directory name '/main_site' to all the occurrences of DocumentRoot path in bitnami.conf file. If I undo those changes I'm getting the same problem - welcome page is shown while accessing www.mydomain.com and the correct page is shown if i access mydomain.com (without www prefix). I can't figure out what it's behaving in this way.

Hi @yogz214

Since you have modified your system configuration, could you please execute the bnsupport-tool again so as to be able to analyse the lastest changes?

Also, I have noticed your instance is using extra vhost from this file /home/bitnami/stack/apache2/conf/extra/httpd-vhosts.conf, which could not be retrieved by the tool. Could you please share its content as well? PS: you may mask any sensitive information, as the domain, if it appeared on it.

I cannot undo changes at the moment since it's for the live site.
However, the config files for which the site is not working are listed below.
bitnami.conf - https://pastebin.com/yKFFY0AP (/opt/bitnami/apache2/conf/bitnami/bitnami.conf)
httpd-vhosts.conf - https://pastebin.com/Xn2WCfHC (/opt/bitnami/apache2/conf/extra/httpd-vhosts.conf)
bnsupport-tool id - d8e19f8c-612d-12c4-d2b0-382bb680f0e7 (for the config when site is not working)

If needed, the bnsupport-tool id when the site is working is: a3b1f503-1d55-66bf-aad2-2438bb87f9ce

Things to note (I'm aware the 2nd point is mentioned earlier on this post):
1. I have 2 virtual hosts created - one for main domain, other for sub-domain.
2. By saying site is not working I mean welcome page of bitnami is shown while accessing www.mydomain.com but correct index file is shown while accessing mydomain.com without www prefix.

I re-ran the bncert-tool and the strange redirection issue is resolved.
But a new issue has occurred. I used to access my other directories using my public_ip/the_directory_name in my browser earlier. I am not able to access it now using this way as it gives me a 404 response header.
This is one of my API directory and I need to access it using my public ip. Can you help me find what's the issue?
