Yes, the .csr file is the one you need to send to the CA.
Send cert.csr to the certificate authority. When the certificate authority completes their checks (and probably received payment from you), they will hand over your new certificate to you.
The issue is not with the certificate of Apache, it'd be a different error in the browser in which you need to accept that self-signed certificate.
