Can we have a different folder for different domains?

I am trying to understand your use case, so if you could give more details on it that would be great. Usually, WordPress Multisite is aimed at managing multiple Wordpress sites with different domains within a single WordPress installation (that is why they belong to the same directory).

If you are planning to have a completely different application (or your needs require to separate in different folders), like for example a Laravel-based one, I can see the point in having different folders for each project. In fact, that is what Bitnami does with WordPress and PhpMyAdmin!

As there is a common folder for all the content, So if we have to make the changes in a plugin or edit the theme then it applies to all the websites running on the WordPress multi-site.

If there will be different folders for all the websites then we can edit the theme on one folder, it will not affect to other websites.

So any suggestion regarding this?

No, the advantage of WordPress multi-site is that in fact, each site works independently to the other. For example, say that I have two sites:

http://mysite.nip.io/
http://extra.mysite.nip.io/

I can configure different themes and plugins independently:

Different plugins

I think you don’t need to use a different folder for this use case :smiley:
