BNCerttool Pointing in Wrong Direction somewhere in the Conf files

Description:
After using the BNCerttool to install SSL certficates, when I execute my url, it says “It Works”, and when I execute of the subdomain urls, I get a “Bad Request” error message, instead of the website. Apparently, one of the config files is pointing in the wrong direction. Help is needed.

While this seems like a feasible way, I have spent near 2 weeks and the
Institute has loss a few students due to our website being down due to this
LetsEncrypt installation issue. We have decided to do something else. Thank
you.
